Decodificar archivo .pem en php

Necesito una función php que interprete un archivo .pem que ya esta cargado en el servidor. Al pasar el archivo por la función base64_decode() aparecen caracteres desconocidos al principio, al final y cada 1024 byte que necesito eliminar para poder recorrer el xml almacenado en el archivo. Puedo aportar un modelo de archivo.
